Notice that for each word there is a different highlighting color. So probably the option should be

 highlight_colors = #005325, 230042, #642300

Maybe I'll do this later.

I'd like to be able to set the highlight color in wikidot.ini.

 [search] ; enables highlighting of search phrase in the resulting documents highlight = true

How about giving us an option like this?

 ; enables highlighting of search phrase in the resulting documents highlight = true highlight-color = #ffff88

The new changes are working great, but I'm still having a h*ll of a time trying to upgrade my server at work. I might have to resort to the brute force method pretty soon!

I did a quick test this morning and it seems to work fine. I did find one small mistake in your instructions:

 sudo -u www-data lucene_bootstrap.php

should be:

 sudo -u www-data php lucene_bootstrap.php

I installed the jre package and enabled Java searches and so far it seems to work fine. My test VM currently has very little content and sites. I will report back when I have a chance to test more completely.
